First of all the commandment really states:
You Shall not Murder, not kill. God commanded many people to kill as you have mentioned but there's very good reason for it.
God has no fellowship with evil and in his law you will see a 0 tolerance for dealing with evil. They penalty for example of breaking Sabbath is death. If we lived in a God ordained society there would be much less evil and many more people would escape their second death. Better to loose a eye then be cast into the fire for your sins.
