Don't OTDR it if it has light on it from the CO....take a power reading first before proceeding with that.  Considering your question, you probably don't have access to the OTDR anyway....what ONT are you connecting to?   What is the LED status of the ONT at the fiber port?

If someone higher up is telling you not to mess with the fiber or the ONT, then don't.

Union vs. Non-union doesn't mean that you guys can't work together to find out what the issue is.

At a minimum connect your 'boxes' directly to the port on the ONT with a jumper and see what happens.
