Keep every bit of paperwork and pictures if you took any. Document your phone calls to them, keep printouts of your emails.

You may need it in court one day.
Their "we're sorting it out," means that they aren't doing anything. They are waiting to collect and dream up backcharges. If you notice management changes in your local office, document the dates (many of the backcharges are "dreamed up" by the new incoming management.)
They will probably pay your retainage as long as you did a good job and did all your paperwork correctly, but I would suggest holding onto all your documentation forever -- just in case. They tried to hit me with $20k in backcharges based on their bogus paperwork 3 years AFTER the job was over........what a joke.
Err on the side of caution -- keep everything to cover your behind.
