Let me start by saying...I am not a direct TV expert, or TiVo for that matter.
But wouldn't you normally just take a single line from the dish(split if needed for extra TV's) & feed it to a single input on the receiver? In that scenario, you already have all TP's (odd & even) on the same line of coax. So just taking that feed to a fiber Tx/Rx, then adding CATV carriers shouldnt change anything(outside of ensuring all splitters in line will pass all frequencies), unless I'm missing something?
Have you seen a reason for using the second input before?? I imagine you might use it for an alternate feed or source...but in the example you gave...it sounds unnecessary.
Just trying to help out...so somebody chime in if I'm missing something. As I said...not my expertise really.
