One advantage of running the anti-virus software in safe mode is many viruses may block or inhibit the anti-virus software from detecting them, and by booting up in safe mode you may prevent any malicious software from running, making their detection better. Also the anti-virus software looks through all the files you designate, whether all the systems on your computer are up and running doesn't make any difference. Just thought I'd chime in.
